A way I've done this before is with VLC playlists, and I randomized a form of it in a Python script. Doing a non-randomly generated playlist would just be writing a M3U8 playlist with the VLC-extended start-time/stop-time used to do what you do with FFMPEG. You can write VLC playlists that will shuffle video segments without needing to duplicate file data.
