For Quad audio (2 channels for original porn + 2 channels for stereo stim), the merge can be done with Audacity with an export in AC3 (Dolby Digital) at the end with the good selection of channels at the output (2 front channels+2 rear channels only, don't use front and subwoofer channels). Then you can manage your MKV file configuration with MKVToolNixGUI.
To play correctly Quad audio, I use my Mac with an external USB sound card with a stereo line-out (I prefer using line-out on my stim machine audio input rather than a speaker output, due to the standard volume and dynamic of line-out). On MacOSX, you can aggregate sound cards and define each channel output to each stereo card output (this can be done with the standard utility "Audio MIDI Setup"). So, I use my Mac internal card for original porn stereo (front stereo channels of Quad files), and USB external card line-out for stim (rear stereo channels of Quad files).
On my Windows PC laptop, I can't find a way to aggregate sound cards and distribute globally stereo outputs to different cards, like I do on MacOSX. So I used to play the movie with a stereo track on VLC with a sound card, play another stereo track with Audacity with another sound card, and launch them almost simultaneously. It wasn't perfect as Quad audio trick on MacOSX.
I've also tried with a 5.1 USB sound card, instead of an USB stereo sound card, but I really don't like the speaker output into my stim machine audio input, and speaker output can be affected by general Windows volume setting.
With pulse little software, the global operation is much more simpler under Windows now. Thanks again pulse.
